Cyanogen has described how to enable multitouch with the default Nexus One browser at XDA-developers:
WARNING: You will initially lose your bookmarks and browser settings by doing this.
Get the following files:
http://n0rp.chemlab.org/android/nexus/Browser.apk
http://n0rp.chemlab.org/android/nexus/com.cyanogenmod.android.xml
http://n0rp.chemlab.org/android/nexus/com.cyanogenmod.android.jar
Add them to your device:

adb shell stop
adb remount
adb shell rm /system/app/Browser.odex
adb push Browser.apk /system/app
adb push com.cyanogenmod.android.jar /system/framework
adb push com.cyanogenmod.android.xml /system/etc/permissions
adb shell reboot
